amcheck.r: fixed for "character" variables, polytime fixes 

ameliagui.r: changed defaults for TCSC
emb.r:  fixed impfill for character vars, removed data.matrix call
prep.r:  added frame.to.matrix to handle character vars in dataframes. fixed behavior when polytime=0.
